I'm having issues with the User Notes and Scripture Pad. I can't use the text formatting tools, as selected text unselects if i click the Font Properties tab. I also can't select any text with the Font Properties tab open first. Scripture Pad is the same.
More concerning, is while clicking all the various other tabs to see if they work, i then clicked "toggle source", and now User Notes are disappearing—as in the "N" sign is disappearing—or if the N remains, it's blank in User Notes. I don't really know what "toggle source" does, but i didn't expect this.
I've had issues with User Notes previously, with images not pasting into User Notes or Scripture Pad anymore (a great feature).

First, check if you have v5.6.5.05.

If you can give me the steps from a fresh start of Bible Analyzer to reproduce the issue I may be able to sort it out.
If a ref has notes and N will be placed in the verse. If the note is deleted and the page is blank the N will be removed when another verse is selected or a tab changed. If you can give me the minimal steps for a note to not be saved or unexpectedly removed, that would help.
Also, Notes are saved when a ref or tab is changed.

On restart, I've selected Galatians 1:1, where i have a Note, clicked on it and the User Note is blank. The colored space above the tab says "User Note - Default - Galatians 1:1"
Just to repeat, i think it was when i selected the <> tab that it started, (but I'm not sure if it's just coincidental). Before that i was seeing the notes, but as i couldn't get the text formatting tab to work i was clicking each of the other tabs to see if anything else worked.
